The JRE (or Java Runtime Environment) is a smaller version of the full Java and is what is installed on most computers to run Java 'Applets'. Unless you develop in Java the JRE is all you need and probably all you have installed on your machine.
For a long time Java's installer had a nasty 'habit' of leaving older versions behind when you updated to the new version. Sun claimed this was for 'backward compatibility' but in fact it leaves you exposed to the very security risks you tried to close by updating. Quite stupid if you ask me.
Enter RaProducts (http://raproducts.org/). These guys make a simple utility called JavaRa (http://raproducts.org/click/click.php?id=1) that updates your Java install to the latest and also cleans out old versions of Java (and does it quite thoroughly I understand)
I highly recommend downloading it and using it. The two functions are separate and you need to run them separately so first "search for updates" (using the button in JavaRa) then "remove older versions" (using the button in JavaRa).
You should then be complete and secure!
